[pmwiki-users] Best way to put extraneous directories under pmwiki root

Good morning!
I want to change one of the level one directories of my site to use
PmWiki. I already have moved all content, images and linked material to
the wiki without problem. For now the wiki lives in a sub-sub-directory
of the site.
Now I need your help to learn the best way to move two remaining
directories under the wiki. They should live under the same directory as
the rest of the content and contain lots of files automatically
generated (e.g. from doxygen) so cannot become part of the wiki.
OK, I can simply move them under pmwiki/ obviously. But are there
constrains (e.g. related to PmWiki upgrades) or better way to solve the
problem?
