My initial thoughts are:
1) Yes, add a work.d/ directory
2) No, do not move deleted files into this directory. I find it quite 
convenient to see the deleted files "sorted in" with the live files.
3) No, do not put all "writable" files into another (data) directory. 
I already have too many levels.

With 7 instances of PmWiki running, even trivial organizational 
changes become a pain. Because it is 1 farm and 6 fields, I can't 
change them one-by-one, they all have to change at the same time.

I do not use .htaccess files, I use Apache BA controlled by  a file 
that is included into htppd.conf. This, in fact, makes it easier to 
update the access for all fields (because they are together). But an 
extra data/ directory level requires changes to several entries.

In some instances I have hard-coded links to the uploads directory, 
and those would have to change too. URLs for uploads will be longer 
with no benefit to the reader.

Enough grumbling from me .... ;-)
