Actually, you shouldn't need to modify pmwiki.php--there must be something
else happening here. What http software (incl version number) are you using?
It appears that your web server is setting the PATH_INFO environment
variable incorrectly when running the pmwiki script--I've seen this happen
once before.
What error do you get when trying to go to the page
www.domain.net/wikis/pmwiki/pmwiki.php/Main/HomePage
?
