I just looked again. you could try this:

Do not modify the tmpl file.
Modify the color css file you wish to use in this fashion:

Change #header { background:....... }
to
#header-box { background:..... }

Disable #topnav {  background:.....;
(remove the background, change the color to what works with your
header-box background)
Change #topnav a and #topnav list a attributes to what works for your
new background.
