Question about Clean URL's...

I'm currently using the "Example Three: .htaccess in the Site's Document Root" method with the "Serving Existing Content" tweak applied.

I have the Wiki installed in a subdirectory off the document root called "pmwiki". Everything is working great except for one thing. If I have another application installed in a subdirectory off the document root and there is an index.php file in that subdirectory, it is inaccessible because the .htaccess file is rewriting requests for index.php.

I want to keep the Wiki accessible without the subdirectory in the URL. Is this possible?
